Seedling Care 101: How to Grow Healthy Seedlings Indoors

A practical guide to starting and caring for indoor seedlings, from germination through hardening and transplanting.

Healthy seedlings need a clean, well-drained growing medium, steady moisture, enough light, and a gradual transition outdoors. Start with the seed packet’s crop-specific instructions, then adjust care to your room, growing mix, and equipment.

Plan when and where to start seeds

Use the seed packet to check sowing depth and how long the crop should grow indoors. Work backward from your local intended planting date, using local frost information rather than a calendar from another region. Starting too early can leave seedlings lanky and difficult to transplant, Iowa State University Extension and Outreach cautions in its March 2, 2026 guide.

Choose a clean container with drainage, such as a seed flat, cell pack, or small pot. A lightweight, porous seed-starting mix is better suited to germination than garden soil, which is often too dense and may carry weeds or disease. Use well-drained potting mix when moving seedlings into individual containers. Large seeds can often be sown directly into separate pots; smaller seeds may be started together in a flat and moved once true leaves appear.

Some seeds need light to germinate, so follow the packet for sowing depth instead of applying one depth to every crop. Iowa State’s general indoor-starting guide, last reviewed in December 2023, covers these crop-dependent choices.

Keep seeds moist while they germinate

Moisten the mix before or just after sowing. Water gently with a fine mist, or water from below to reduce the chance of washing seeds out of place. A clear cover can help retain moisture during germination, but remove it as seedlings emerge and keep air moving around them.

The goal is evenly moist mix, not waterlogged mix. Seeds and roots need oxygen, and persistently soggy conditions can encourage rot. Temperature also depends on the crop and stage: Iowa State’s 2023 guide says most seeds germinate at soil temperatures of 68–86°F, while its 2026 article describes post-emergence growth around 65°F. Treat these as general source-specific guidance, not universal targets; follow crop instructions where available.

Give emerged seedlings enough light

After emergence, provide bright light for about 12–16 hours each day, as Iowa State Extension’s 2026 guide recommends. A bright window may still provide too little intensity or uneven coverage, especially in winter. A supplemental grow light is useful when seedlings stretch or lean toward the window; rotate window-grown plants periodically to reduce one-sided leaning.

Light placement depends on fixture output and design. Iowa State’s 2026 article suggests placing lights 6–12 inches above seedlings, while its 2023 guide gives 4–6 inches and University of Illinois Extension’s seed-starting guidance gives 3 inches. Follow the fixture’s directions, keep lights close enough to prevent stretching without overheating foliage, and raise them as plants grow.

Water without soaking the roots

Check the growing mix frequently. Water thoroughly when its surface begins to dry, making sure excess water can drain away; do not leave containers sitting in water. Bottom watering can help avoid dislodging seeds or young plants, while gentle top watering is also suitable once seedlings are established. The choice is practical: use the method that wets the mix evenly without flooding it or disturbing roots.

Feed and move seedlings as they grow

Whether seedlings need fertilizer depends on the mix and their stage. If the starting mix contains slow-release fertilizer, additional feeding may not be needed right away. For seedlings in a low-nutrient medium, Iowa State recommends a water-soluble all-purpose fertilizer diluted to one-quarter strength in its 2023 guide. Follow the fertilizer label and avoid overfeeding young plants.

Move seedlings from a shared flat into individual containers when they are large enough to handle or when true leaves appear. Handle them by a leaf rather than the delicate stem, and take care not to damage roots. Well-drained potting mix is appropriate for this stage.

Harden seedlings before planting outdoors

Begin hardening seedlings about one to two weeks before planting, following the University of Maine Cooperative Extension’s updated January 2021 guidance. Start with short periods in a shaded, sheltered place. Over successive days, gradually increase outdoor time and exposure to light and air. Avoid an abrupt move into strong sun, wind, or cold; suitable conditions vary by crop.

When the seedlings are ready to plant, choose a cloudy day or a later time of day where practical, and water them after transplanting. Use the crop’s needs and local conditions to judge when outdoor planting is appropriate.

Fix common seedling problems

  • Tall, thin, leaning growth: Insufficient light is a common cause. Increase light intensity or improve fixture placement; turn window-grown seedlings if they lean toward the glass.
  • Dark, rotting stem base and collapse: This can indicate damping-off. The University of Maine’s seed-starting bulletin recommends prevention through clean, well-drained medium, airflow, spacing, and avoiding persistent surface wetness.
  • Seeds washed out of place: Switch to bottom watering or use a fine mist.
  • Seedlings crowded or stunted in a flat: Move them to individual containers when true leaves appear or they are large enough to handle, taking care with roots. See the University of New Hampshire Extension fact sheet.

Choose equipment for the problem it solves

Specialized gear is optional when your conditions are suitable. A supplemental grow light helps when a window does not provide adequate light; a heat mat may help only if the germination area is too cool for the crop. For containers, prioritize cleanliness, enough room for the plant, and drainage. For watering, a bottom-watering tray or a gentle-mist bottle can make it easier to keep seeds in place without leaving roots waterlogged.
