In a small cell or pot, snip the extra seedlings at the soil line and keep the strongest; in a crowded flat, separate and transplant extras if you want more plants. Cutting avoids disturbing the roots of the seedling you keep.
When to thin tomato seedlings
Wait for the first true leaves—the leaves that grow after the initial seed leaves, called cotyledons. That is a more dependable cue than counting days because growing conditions affect how quickly seedlings develop. Nebraska Extension describes moving young tomato seedlings once stems have straightened and the first true leaves have opened, often 10 to 14 days after sowing; treat that as a guide, not a deadline (University of Nebraska–Lincoln Extension).

Choose whether to cut or transplant
| Situation | What to do | Why |
|---|---|---|
| Several sprouts in one small cell or pot, and you need one plant | Keep the strongest seedling and cut the others off near the growing medium. | Cutting minimizes disturbance to the roots of the seedling you retain. |
| Several seedlings in a flat, with room to pot them on | Separate the seedlings carefully and transplant the extras into their own containers. | You can keep additional starts instead of discarding them. |
The choice depends on the container, whether you want extra plants, and whether you have room to pot them on. The cited extension guidance does not establish that one approach produces better results in a direct comparison.

- Look for the stockiest, healthiest-looking seedling in the cell and choose it to keep.
- Snip the other seedlings off close to the growing medium. Do not pull them out: Nebraska Extension specifically recommends cutting the tops of unwanted seedlings rather than pulling them (Nebraska Extension tomato guidance).
- Leave the retained seedling in place and continue normal care.
Small scissors can make snipping easier, but the guidance does not require a specialized tool. Take care not to tug on or cut the plant you are keeping.

How to separate seedlings in a shared flat
- Moisten the growing medium if it is dry and crumbly; slightly moist medium is easier to work with.
- Loosen a small group of seedlings. Minnesota Extension recommends cutting the soil between plants so each can be lifted with a root ball attached (University of Minnesota Extension).
- Tease the seedlings apart gently, holding a leaf rather than squeezing the tender stem. UC Agriculture and Natural Resources and University of New Hampshire Extension also advise handling seedlings by their leaves, not their stems (UC Agriculture and Natural Resources; University of New Hampshire Extension).
- Plant each seedling you want to save in its own cell or pot, then water gently.
Spacing and care after thinning
For seedlings growing indoors in a flat, leave roughly two inches between plants, or move each into an individual container. Minnesota Extension recommends two-inch spacing, and Oklahoma State University Extension advises at least two inches after the first true leaves develop (Minnesota Extension; Oklahoma State University Extension). This is nursery spacing for young seedlings, not the final spacing for mature plants in a garden; garden spacing varies with cultivar and whether plants are staked or caged.
