A rotting zucchini stem is a symptom, not a diagnosis. The two most important possibilities near the crown are squash vine borer damage and Fusarium crown rot. Wilting without visible stem decay can instead indicate bacterial wilt. Check exactly where the tissue is damaged before cutting or treating the plant.
Identify the problem before you act
Inspect the lower main stem and the crown—the point where the stem meets the soil. Note whether the tissue has an entry hole, frass, water-soaked discoloration, or a dark, dry collapse. The pattern determines whether removing a larva, discarding the plant, or managing insect vectors is appropriate.

| What you see | More consistent with | Useful response |
|---|---|---|
| Entry hole, sawdust-like frass, soft or mushy tissue, and rapid wilting | Squash vine borer | Inspect for a larva; if confirmed, remove it carefully and mound soil over the wound. |
| Water-soaked discoloration at the crown that darkens into necrotic decay; plant may break at the soil line; white or pink growth in hot, humid weather | Fusarium crown rot | Remove the affected plant and plan a long crop rotation. |
| Wilting with no obvious borer hole, especially where cucumber beetles are present, and no recovery after watering | Possible bacterial wilt | Manage cucumber beetles and remove the infected plant; pesticides will not cure it. |
| Dark, shrunken, leathery decay only at the blossom end of the fruit | Blossom-end rot, not stem rot | Address watering consistency; do not confuse fruit damage with crown disease. |
Squash vine borer: signs and treatment
Squash vine borer larvae tunnel inside squash stems. The first visible clue may be sudden wilting, but closely examine the base and lower runners for a small hole with sawdust-like frass. The surrounding stem often becomes mushy.

- Check the stem during the day when the plant is wilted, and look for frass pushed from an opening.
- Feel gently around the hole for a softened section. Do not cut an unidentified lesion simply because it looks discolored.
- If you find a larva and the symptoms match borer injury, use a clean, sharp knife or razor to make a careful vertical slit along the stem from the frass opening.
How to repair a confirmed infestation
University of Maryland and University of Connecticut extension guidance describes removing and killing the larva, then covering the cut section with soil. Burying or mounding soil over the wounded stem can encourage supplemental roots and help support the plant. Recovery is not guaranteed, particularly when tunneling is extensive.

Fusarium crown rot: when the crown is decaying
Fusarium crown rot starts where the stem meets the soil. The crown may look water-soaked, then turn dark and necrotic. As the tissue weakens, the plant can break off at or below the soil line. White or pink fungal growth is more likely in hot, humid weather, but its absence does not rule the disease out.
Remove the affected plant and plant debris rather than leaving infected tissue in the bed. The University of Maryland reports that the pathogen can survive in soil for two to three years; a four-year rotation is often effective. Rotate zucchini and other susceptible squash away from that location during the rotation period.

When bacterial wilt is the better explanation
Bacterial wilt is spread by cucumber beetles and causes vascular wilt. A plant may collapse without the entry hole, frass, or crown decay expected with a borer or Fusarium infection. University of Minnesota Extension states: “Once bacterial wilt infects a plant, there is no way to control the disease.” Pesticides do not rescue an already infected plant.
Remove plants that are diagnosed or strongly suspected to have bacterial wilt, and work on cucumber-beetle management for remaining plants. Because symptoms overlap, use a local extension diagnostic clinic or master gardener service if several plants are affected or the signs are unclear.

A practical triage checklist
- Start at the base: look for holes, frass, mushiness, and a larva.
- Check the crown: look for water-soaked darkening, necrosis, or a break at the soil line.
- Separate wilt from rot: wilting alone does not prove stem decay.
- Do not make a speculative cut: opening a stem is appropriate only when borer injury is strongly indicated.
- Get confirmation: submit a sample or clear images to a local extension diagnostic clinic or master gardener when the pattern is ambiguous.
Preventing the problem next season
Exclude early-season insects
Use floating row cover or insect mesh while plants are young to keep squash vine borers and cucumber beetles from reaching them. Remove the cover when flowering begins so pollinators can access the flowers.
Reduce borer exposure
For areas with reliable growing seasons, University of Maryland guidance includes early planting. It also identifies butternut, Tromboncino, and cushaw as more resistant choices, while yellow crookneck is less susceptible than zucchini. Choose those types only if their flavor, size, and growing requirements fit your garden.

Rotate beds for crown-rot risk
If Fusarium crown rot is suspected, avoid planting susceptible squash in the same soil for four years. Remove volunteer squash and infected residue that could maintain the pathogen between crops.

When to seek a diagnosis
Contact an extension diagnostic service when the plant has no clear borer hole, several plants are declining, the crown is breaking down, or you cannot distinguish crown rot from bacterial wilt. Weather, location, and disease stage can change how symptoms look, so a photograph or physical sample is more reliable than treating by guesswork.
