Keep clean water moving away from the well, and keep muddy runoff away from the wellhead, cistern access cover, and any rainwater inlet. Before earthwork starts, mark the water source on the site plan, require an erosion-and-sediment-control plan, and protect every opening from flow, splash, sediment, equipment, and stored materials.

If storm debris, floodwater, or visibly contaminated runoff may have entered an untreated rainwater cistern, stop using that water and call your local health department. For a private well, arrange a local assessment and sampling advice from the health department and a qualified well professional rather than assuming that clear-looking water is safe.

Why construction runoff is a threat to a well or cistern

Earthwork exposes soil. Rain then carries fine sediment, fuel, oil, concrete residue, fertilizers, sewage, and other site pollutants downslope. A well casing, cap, sanitary seal, cistern lid, overflow, or catchment inlet can become a direct entry point. Runoff can also pond around a casing, erode the soil that supports it, or bypass a control after a storm.

Muddy water is not automatically proof of a particular chemical or pathogen, but it is a warning that the source may have received material from the construction area. A private drinking-water well is different from a stormwater drainage well: the latter is an engineered feature that injects runoff underground and may be subject to separate inventory, design, and state oversight. Never use a drainage well as a convenient disposal route near a drinking-water source without confirming that it is legal and appropriate.

Cistern advice also depends on what the tank stores. A sealed tank filled by a water hauler has a different exposure pathway from an untreated roof-catchment system with open connections. The emergency guidance below specifically addresses untreated catchment water that may have received storm debris or floodwater.

Plan protection before soil is disturbed

Locate the source and its drainage area

  1. Mark the well casing, cap, sanitary seal, pressure-tank access, and any buried lines on the construction drawing. For a cistern, mark the tank, access hatch, vents, overflow, downspouts, first-flush device, filters, and inlet piping.
  2. Walk the site before work begins and identify higher ground, swales, ruts, driveways, stockpiles, and temporary routes that could send water toward the source. Include runoff arriving from an adjoining lot.
  3. Confirm that the finished grade will shed surface water away from the well. EPA’s instruction is to “Slope the area around the well to drain surface runoff away from the well.” Do not create a low spot around the casing while building a pad, driveway, foundation, or retaining wall.
  4. Photograph the cap, casing, cover, surrounding grade, and cistern components. Record existing cracks, loose fittings, ponding, or erosion so later damage can be distinguished from pre-existing conditions.

Put the water source in the erosion-control plan

Tell the owner, superintendent, excavator, concrete crew, landscaper, and delivery drivers that the site has a drinking-water source. Ask the responsible contractor or a qualified erosion-control professional to show the well or cistern on the site plan and to include it in the project’s erosion and sediment controls.

For construction activities covered by EPA’s 2022 Construction General Permit, operators must implement erosion and sediment controls to minimize pollutant discharges in stormwater. That federal permit applies only within its scope and where EPA is the permitting authority; a state or municipality may administer a different program or impose additional requirements. Confirm the applicable permit, inspection, and notification rules before work starts.

Choose controls for the actual flow path

A control is useful only when it is correctly placed, sized, installed, and maintained. Depending on the site, the plan may combine perimeter silt fencing, wattles, sediment traps or basins, stabilized construction entrances, inlet protection, diversion berms, lined channels, check dams, temporary seeding, mulch, or rapid permanent stabilization. A temporary silt-fence kit is a category of control, not a guarantee of protection and not a substitute for a site-specific design.

Runoff problem Possible control approach What the crew must verify
Clean water flowing from upslope Temporary diversion swale, berm, or channel around exposed soil The diversion discharges to a stable location and does not send water toward the well or cistern inlet.
Sediment leaving an exposed area Perimeter barrier, sediment trap, basin, or check dam combined with soil stabilization Controls are installed before the disturbance, have adequate capacity, and are repaired when bypassed or damaged.
Vehicles tracking mud Stabilized entrance and designated haul route Truck and equipment paths do not cross the wellhead protection area or cistern components.
Runoff entering a drain or catchment inlet Temporary inlet protection or a flow diversion The inlet remains protected without blocking required overflow or causing ponding against the tank or casing.
Long-term bare soil Temporary or permanent seeding, mulch, erosion-control blanket, pavement, or other approved stabilization Temporary measures remain until permanent stabilization is complete.

Check infiltration and drainage proposals carefully

Do not approve a new stormwater infiltration trench, dry well, or drainage well simply because it is far from the active excavation. EPA guidance says the suitability of infiltration depends on wells, springs, geology, groundwater depth, and contamination concerns. State and local rules vary. A feature that injects runoff underground can move contaminants toward groundwater even when no surface pond is visible. Have the designer verify setbacks, soil conditions, pretreatment, overflow routing, permits, and protection of the drinking-water source.

Protect the well during construction

Keep the cap, seal, and casing intact

Keep the sanitary cap or seal installed and closed. Do not remove it to “let the well breathe,” and do not place tarps, lumber, soil, concrete forms, fuel, solvents, pesticides, manure, or waste against the casing. Heavy equipment must not strike, lean on, or drive over the casing, cover, electrical conduit, or buried water line. If the cap is cracked, loose, or displaced, stop nearby work and have a qualified well professional correct it.

Special offer. See more information about Outbyte and uninstall instructions. Please review EULA and Privacy policy.

Maintain a visible, durable marker so operators can find the well after grading. If the project requires temporary relocation, casing extension, abandonment, or modification, use a certified or otherwise qualified well professional and obtain any required permit. Do not bury the cap beneath fill or a slab without an approved access and protection design.

Keep the finished grade draining outward

Inspect the grade after each major phase: clearing, excavation, utility installation, backfilling, driveway construction, and final landscaping. A well that was safe before grading can become a collection point afterward. Redirect rills, wheel tracks, and temporary trenches that aim water toward the casing. Keep discharge from pumps, roof downspouts, concrete washout, and dewatering hoses away from the well area and out of any open cistern inlet.

Inspect controls after rain and repair them promptly

The responsible contractor should inspect controls after rainfall and whenever work, traffic, or a delivery may have disturbed them. Look for undercut silt fence, overtopped basins, plugged inlet protection, exposed stockpiles, sediment trails, ponding near the casing, and diverted flow around the end of a berm. Repair or replace a bypassed control before the next storm. Maintain inspection and repair records with dates, weather, observed problems, and corrective action.

Protect a cistern and its catchment during construction

Separate sealed storage from untreated catchment water

A tank that stores treated delivered water should remain closed, structurally sound, and protected from dust and surface water. An untreated rainwater system needs additional controls because its roof, gutters, downspouts, first-flush components, vents, and inlet can carry contaminants directly into storage. Keep these systems distinct when assessing risk; do not apply floodwater advice to every cistern without identifying how water enters it.

Divert flow from unstabilized ground

During cistern installation or nearby earthwork, prevent runoff from crossing bare soil and entering the tank excavation or catchment piping. Philadelphia Water Department cistern guidance describes temporary flow diversion or inlet protection during construction and retaining temporary measures until permanent stabilization. That is a municipal design example, not a universal code, so confirm the detail required by your own jurisdiction.

  1. Cap or isolate the cistern inlet, downspouts, and overflow as the work plan permits, while preserving a safe route for unexpected water.
  2. Install a temporary diversion upslope of the disturbed area so clean water does not cross the excavation or stockpile.
  3. Protect the inlet with an approved, removable barrier that stops sediment without collapsing into the pipe or blocking emergency overflow.
  4. Keep excavated soil, sand, concrete washout, fuels, and waste outside the drainage path and away from the hatch and vents.
  5. After grading and stabilization, remove temporary controls only when the permanent inlet protection, pretreatment, overflow, and soil cover are functioning.

Protect the tank itself

Prevent vehicle loading over a tank unless the structure and cover are specifically designed for it. Keep access covers closed and gasketed, protect vents from dust and insects, and prevent surface water from ponding over the lid. Check that the overflow discharges to a stable location away from foundations, slopes, septic components, and the wellhead.

What to do if runoff may have reached the source

If an untreated catchment cistern received storm debris or floodwater

Stop using the water for drinking, cooking, brushing teeth, bathing, food preparation, or making ice. Use an alternative safe supply while obtaining instructions. CDC states that “Disinfecting the water in cisterns filled with storm debris or floodwaters does not work well.” Do not treat chlorination as a guaranteed remedy, and do not resume use because the water looks clear or has no odor.

Contact the local health department and describe the tank type, whether the inlet or hatch was open, what entered the system, how long exposure lasted, and whether anyone has used the water. Ask whether the tank, gutters, filters, plumbing, and storage water need cleaning, disposal, disinfection, inspection, or laboratory testing. Follow the authority’s direction before reconnecting the supply.

If a private well was surrounded by muddy water

Keep people and animals away from standing water around electrical equipment and the wellhead. Do not open the cap to inspect the inside. Contact the local health department and a qualified well professional for an assessment and sampling advice. The appropriate response depends on the well’s construction, the depth and duration of flooding, nearby chemicals or sewage, damage to the casing or seal, and local laboratory guidance.

Use an alternative safe water source until authorities and the professional advising you determine that the supply is suitable. A single negative test cannot correct a damaged seal or an ongoing pathway for runoff; physical inspection and source correction matter as much as a laboratory result.

Testing rainwater and well water

If rainwater is used for drinking, cooking, or bathing, CDC advises regular testing and consultation with the health department about which germs and chemicals to test for. After construction runoff, ask specifically whether the event changes the analytes, sampling locations, number of samples, or timing. A laboratory should provide the correct bottle, preservation method, holding time, and submission instructions; do not collect a sample in a household jar.

For a private well, there is no single construction-runoff test that fits every site. The health department or qualified well professional may consider bacteria, turbidity, nitrate, fuel-related compounds, solvents, metals, pesticides, or other substances based on what was disturbed and what materials were present. Testing only for appearance or odor cannot establish safety.

Permits, responsibilities, and professional help

Construction-permit coverage, wellhead setbacks, cistern design, stormwater discharge rules, and sampling requirements are jurisdiction-specific. Confirm requirements with the building or stormwater department, environmental agency, health department, and water-well regulator that serve the property. EPA’s construction permit does not automatically cover every small project or every state.

Use a qualified erosion-control designer when slopes, large disturbed areas, concentrated flow, or sensitive groundwater are involved. Use a certified or otherwise qualified well professional for well construction, modification, casing or seal repair, pump work after flooding, and evaluation of structural damage. A cistern designer or plumber familiar with local rainwater rules can verify inlet protection, first-flush diversion, filtration, overflow, access, and backflow protection.

A practical inspection checklist

Before work starts

  • Water source and drainage paths are shown on the plan.
  • Runoff is graded or diverted away from the well and cistern.
  • The contractor has an erosion and sediment control plan appropriate to the site and permit.
  • Well cap, sanitary seal, casing, cistern lid, vents, inlets, and overflows are intact.
  • Stockpiles, fuel, concrete washout, waste, and chemical storage are outside flow paths.
  • Any infiltration or stormwater drainage feature has been reviewed for groundwater risk and approval.
  • Contact details for the health department, qualified well professional, and laboratory are available.

While work is underway

  • Controls are inspected after rain and after disturbance by equipment.
  • No sediment trail, ponding, undercut fence, overtopped basin, or blocked inlet is left unrepaired.
  • Heavy equipment and deliveries stay clear of the casing, cover, tank, and buried lines.
  • Temporary cistern diversion and inlet protection remain until permanent stabilization.
  • Grades continue to drain away from the wellhead and cistern access.

At completion

  • Exposed soil is permanently stabilized and temporary controls are removed only when safe.
  • Final drainage is checked during a rain or by controlled observation without flooding the source.
  • Well and cistern covers, seals, vents, filters, and overflows are clean, secure, and accessible.
  • Records contain photographs, inspections, repairs, maintenance, and water-test results.
  • Any suspected exposure has been cleared by the appropriate health authority before drinking-water use resumes.

Common mistakes to avoid

  • Relying on distance alone: Water follows grade, pipes, trenches, and preferential pathways; a source can be affected from beyond an assumed setback.
  • Installing a fence and walking away: A short, poorly keyed, overtopped, or bypassed barrier does not control concentrated flow.
  • Covering the casing with fill: This can hide damage, trap water, and prevent inspection and maintenance.
  • Using a stormwater drainage well as disposal: Underground injection can threaten groundwater and may require approval.
  • Bleaching every suspect cistern: CDC warns that disinfection is ineffective when storm debris or floodwater is present; obtain health-department direction.
  • Testing only for bacteria: The construction materials and exposure pathway may call for chemical testing as well.
  • Returning to normal use because water looks clear: Appearance does not establish microbiological or chemical safety.
