Choose a cleaner by the stain
Well-water households may notice rust-colored or mineral residue in a toilet, but a stain alone does not establish what is in the well water or what caused the deposit. Match the product to the visible problem, and check its current package directions and septic-use claim.

Use toilet cleaner carefully with a septic system
A septic system depends on organisms that digest and treat household waste. The U.S. Environmental Protection Agency (EPA) warns that toxins poured down drains can harm those organisms and advises against pouring large volumes of toxic cleaners down the drain. A product-specific “septic safe” statement is not permission to use excess product or dispose of leftover cleaner through the toilet.
As the EPA puts it, “Your septic system is not a trash can.” Use only the amount and method specified on the product’s current label. Do not try to neutralize a cleaner by adding a septic-system product: EPA does not recommend individual septic-system products, says additives are unnecessary for domestic wastewater treatment, and cautions that some may decrease drainfield performance. Never mix toilet cleaners
Do not combine products. Clorox specifically warns that mixing its bleach cleaner with acids, rust removers, or products containing ammonia may release hazardous, irritating gases. Use one cleaner at a time, and follow its label.
Protect the well as well as the septic system
A septic-use claim addresses the product’s intended use; it does not guarantee that private well water is safe. EPA explains that septic wastewater can contaminate a drinking-water well under certain conditions, such as system failure or a septic system being too close to the well. It advises avoiding chemicals flushed into wastewater because they could contaminate drinking-water wells, and recommends regularly testing private well water. Toilet-cleaner choice cannot diagnose the chemistry of a well or determine whether water is safe to drink. If you are concerned about water quality, use regular well-water testing rather than treating a stained bowl as a test result.
